TyTools - problem ?? or TMPGEnc

Im using tyTools to extract and everything looks good. I'm using Vsplit mode and the 2 files look good. Then I use TMPGEnc and this is where things get strange... it creates a MPG file that looks good - file size is good but..... I only get the first few minutes of Video and the Audio is O.K. for the rest of the movie....

Any idea ???

Should I extract with TyTools and use something else to to split ??
