Like the title says....What are the differences between the TCD240080 and TCD240040, and the TCD240004A and TCD240008A?

The hard drive size. 4 for 40GB and 8 for 80GB.

No, your question isn't clear. Between the TCD240080 and the TCD240040, the difference is the hard drive (the first is an 80GB, the latter a 40GB). Between the TCD24004A and the TCD24008A, again, is the hard drive (the first has a 40GB, the second an 80GB). You can tell by the 4 and the 8 at the end.

I think you mean to ask what's the difference between the TCD240080 and the TCD24008A, and the TCD240040 and the TCD24004A. The ones ending in 0 are brand-new, the ones ending in A are refurbished.

If this is correct, then Tivo and Costco have been breaking the law. They have sold the 8A and 4A units as new. There is nothing in the box to indicate it is a refurb, nor was there in Costco's advert.

The A may indicate a COSTCO specific model number. Are the COSTCO units eligible for tivo rebates, are the units already discounted or are the rebates handled by COSTCO? The different model number may also be to try to protect other retailers from having to price match.

The A is not specific to Costco - I bought my A at Good Guys last year (wow - it's just turned 1 yo last week :) )

I bought these a year ago, and yes they were eligible for the rebate offered at the time.
