I think that's a Tivo bug because it happens to me even with untouched AC3 audio from retail DVDs. (I'm certain that Tivoserver's FFmpeg is not re-encoding the audio.)

I was in the same boat a few months ago. I was downloading more and more x264 content because Xvid just wasn't cutting it...
Will a config file implemented? Besides setting a default interface, I'd also really love to be able to customize the ffmpeg switch.
