I think your diagnosis may be correct. Usually /var/ doesn't get wiped but it happens occasionally. I'd pull the drive and run disk diagnostics on it to see if it has bad sectors, etc.
If you're referring to the PC side, I like ws_ftp. On the TiVo side, tivoftpd is pretty much the standard and I haven't heard of many problems with it.

How are you starting TWP? Make sure that all old versions are deleted, make a fresh install (I prefer /var/hack/TivoWebPlus), install hackman and make sure there are no antiquated start instructions...
