The latest versions will edit mpeg2 files from most any source.
(It's one hell of a repair tool, too!)
If I'm understanding correctly, I've done this.
I use tytool to split file A and B into the needed sections(multiple cut files), stitch the files together using mpeg2vcr, then run the joined file...

I was kinda hoping that you were using a nvida adapter. With the nvida's, you can "zoom" a display to just cut off the top few lines of the overlay display to hide the cc line info...

Under "mpeg tools", just add the file to "merge and cut" and save with a different name. No edits, just run it through.
bbinfo shows the timestamp in each packet, along with other info.

It's no bug. Your seeing the frames in "stream order" instead of "decoder order" because that's the actual sequence in the file. We're making hard cuts and then re-encoding. Don't wanna leave that...
Tytool8r8 fixed that. It uses VMGM now by default in the batch file.

As far as disabling scrambling, it's something that must be done on your tivo one way or another before you can turn a tivo vid file from it into a mpeg. Check out this thread for all the info.
