Yes, the TivoHD (and Series 3) still uses MFS. And the directory/object structure is essentially the same, barring the usual minor differences between software versions.

This is where the answers will be different depending on whether you're talking about a real "Series 3" and a TivoHD - I believe the more-expensive "Series 3" will work with the same mfs tools that work with the S1&S2 boxes, but the TivoHD uses a newer 64-bit MFS structure which is not compatible with the S1&S2 mfs tools. Fortunately, Jamie has posted a version of his mfs tools that WILL work with the TivoHD here.
So, the short answer is still yes.
